1)Try Semi-rounds. Flatwounds probably wouldn't hurt the fretboard at all, but the sound quality is clunky.
2) Don't bend strings (this really eats the fretboard up)
3) Practice on a fretted and reserve the fretless for gigs.
4) Pay a luthier to dress the neck once a year

I had a Yamaha 5 string fretless years ago with a neck that wasn't ebony, and it seemed to hold up well. My cheap ebony neck fretless got eaten up though especially on the E string
