What you've probably got is just a natural combination of materials (Body/neck materials, stings, ect) that unfortunantly combined to produce this effect. I've had it happen on a couple of guitars. It's a natural harmonic that occurs on the offending string brought on by a particular frequency (e.g. the note you are playing.) Possibly changing string gauge will help, and also re-tweaking the action/intonation. A luthier ought to be able to help you solve the problem.
